You should never have crosslinked files or directories. If you do, they are signs of serious hardware faults and many munged files. My guess would be memory, if you don't have ECC memory installed and enabled. All your backups are probably junk. Things will just get worse. Find and fix the problem(s), and reinstall everything from original media on freshly partitioned and formatted HDs. Run the time consuming media tests on the HDs. I'll take it back, in part.
